I'm sure you'll be overjoyed to hear this, but basically, the layout editors in the Developer/2000 tools have some bugs in the alignment department. You may have to try aligning the fields in several different ways (i.e., align with the one above it, the one below it, the one next to it), or just manually compensate by turning off the Grid Snap and inching it along, pixel by pixel, with the arrow keys until it looks good enough.
