Designer 2000 UIDs

I usually use SQL*Plus to build all my tables, and then reverse engineer them into the Designer. I then turn the tables into entities. Lately I am getting problems of still having unmapped Primary and Unique keys after this process. When I try to map them using the Database Design Wizard, I get a message of something along the lines of "Duplicate UIDS found".

How do I work with these UIDs and how do they map out to Primary Keys and Unique Keys?

Can someone give me a couple of tips on how to manage these things?
