The oracle client will only know about one tnsnames file or the other but not both. The best thing to do IMO is scrap using tnsnames altogether and switch to a network based solution such as Oracle Names or LDAP and configure your clients to use that. Then you have a single point of administration going forward.

AFAIK there is no way to do this in Windows. In unix you can set an environment variable called TNS_ADMIN to point to the directory that contains your tnsnames file, and in Windows you can set a registry entry with the same name to do the same thing. But if you change the registry for your program, you change it for all programs.
