I'd give Oracle a call -- that's what service contracts are for. I had a similar discovery problem (Solaris server), which turned out to be wrongly permissioned files here and there, and a missing parenthesis at the end of my tnsnames.ora file. Agent appeared to sort of work despite these problems, but not particularly well, and not for any reasonable length of time. The Oracle tech basically walked me through the files, changing obvious problems, and we had it up and running inside of an hour. It's better than pulling out hair.
