Before doing anything, you might want to backup your system. One thing you might want to try is removing the unwanted oracle_home from your registry. This will keep the installer from seeing both homes. You will have to remove it in two locations. You will need to look in HKEY_LOCAL_MACHINE/SOFTWARE/ORACLE. You might want to try removing the unwanted entry from ALL_HOMES and also the corresponding HOME0 or HOME1. I haven't done this with a database but I have had some problems with tools and oracle homes before and this has worked.
