As is the norm! I sussed out what happened 10 minutes after posting the message :-)
The reference was copied over at the 'Object_Groups' level. This action copied all the other groups (canvas, blocks, triggers etc.) across as references as well. This means that the Object group items are the 'topmost' level of references and that is where the reference information or ability to delete must start (delete object group item, you can then delete the relevant blocks etc.)
