  Well, I'm using Gnome as my desktop. When I shutdown the machine I simply choose 'logout' from the Gnome menu. The logout dialog box gives me three choices: Logout, Shutdown and Reboot. I would imagine that Gnome calls init or shutdown, but I guess I don't know for sure. I'll try shutting down by issuing the commands manually.
