In 9i and higher the init.ora has been replaced by the spfile. The spfile will be backed up automatically as is the controlfile. Anything that is not in the controlfile is not being backed up. Consequently init.ora and shell scripts are not being backed up. If you store your RMAN scripts in the RMAN catalog they are being backed up with the catalog database.
