Just to confirm: before running emctl ... have you set the ORACLE_HOME to the app server's hone and are you using the emctl in that home?

I've found, if there are multiple 10g products on that machine, it is easy to forget to use the right emctl, and pointing to the wrong config (or using the wrong emctl) _could_ give similar problems.
