PRO multiple instances:

Can tune each instance separately.
Can startup/shutdown/backup instances independently. Can easily move to separate servers later. Security is simplified (maybe).

CONS: Somewhat more system overhead (more memory, more processes). User maintenance (may have to add the same users to separate DBs).
