It should be completely automatic. Try again. You'll want it. I downloaded the free, basic version of RealDownload. During install there is a question about integrating support for browser downloads. I said yes.
If I click on a zip file to download, the Internet Explorer download window does not appear. It doesn't look like anything happened, but there is a RealDownload window that starts with an icon of a right-facing arrow as it contacts the site, then a down-arrow, as it is downloading. It shows the full URL of the file being downloaded.
