Organizing tables

Hi, I'm a self taught db guy and will openly admit that I've only scratched the surface. I've designed and built databases with MySQL a lot and MSsql a little. This may be a dorky kind of question so I wanted you to know where I am coming from.

So here's my question:
When you have a db with many entities, some related and some not, how does one keep it all organized (beyond naming your entities well?) I would like to be able to categorize my entities in the same way I categorize my web apps (in directory trees.) Is there such a thing which I have totally missed? Am I just a complete nut-case?
