I discovered the solution by trial and error. If you define an "Alias" for a directory in Apache's conf file, and later on define a "ScriptAlias" for the same directory, it ignores the ScriptAlias definition and treats it as a regular directory. Once I removed the regular "Alias" directive, the "ScriptAlias" directive I had in there worked just fine.
