You say the OS is "Windows-server 2003 and SUSE 10.2". So which is it?  The specific problem can ever only be on one at a time.

4gb of memory, with a query like that? I'm beginning to suspect the server could be paging itself to death. Have you tried captureing a statspack report while this problem query is running?
