If you configure Database Control, then Enterprise Manager can connect to only one database at a time. This does not stop you from opening another browser window and establishing another EM session to the other database.

If you configure Grid Control, you can see a limited overview of all instances in your grid, but when you really start interacting with the database, you will only be connected to one instance at a time.
