Set up a regular purge job. Its there in the replication api guide.

If a sudden batch activity causes the queue tables to become very big, then you might want to trucate the queue tables. The directions to truncate might differ in different versions (and guess what you have not supplied?) Look in metalink Note: 190885.1

Maybe a regularly scheduled purge job is all that you require.
