Two things:

Your listener.ora on the box where the true database resides MUST have the true database listed in its SID_LIST section. If you are only using automatic instance registration, it won't get discovered. Second, if you discover that the SID_LIST is missing it's easy enough to put back, but that requires a listener re-start. And if the listener gets restarted, you'll need to re-start the agent as well.

Incidentally, make friends with the ORACLE_HOME\network\agent directory. If the agent has trouble re-starting, delete all the '*.q' files in that directory before having another re-start attempt (they get created at agent startup). And also have a look inside the services.ora file in that directory: if the agent knows about databases, they are listed here. If they are listed in services.ora, then the Enterprise Manager discovery process will definitely discover them (ie, I find it quicker to check a text file than to launch the entire console wondering whether it will work this time!).
