Just some wild guesses:

These tables with no records - have they ever had records? If so, try truncating the tables.

Sounds like some transactional thing, though. Have you used OEM to see if there are some bizarro locks outstanding?

Are you using any Java to connect to the db? Have any timeouts set in SQL*Net?

Are you using dblinks of any kind? Standby db? Are you seeing any interesting things regarding archive logging?
