The man pages for those run levels should explain things, e.g. "man rc3."

For example, an rc3 script would contain commands that would execute when you boot your system to run level 3, and it would also fire commands in the rc3.d directory.

If your system normally boots to run level 3 in multiuser mode, then that's where you should focus.
