Multiple Instances allows different configurations, you may have one application requiring Mission Critical 7x24 OLTP, and another requiring 6x18 Data Warehouse and a third which is for Development running 5x8. All of these have different SLA's. If you merge into a single Instance then the configuration would not allow easy restoration of a Development database without impacting the OLTP system.
