On the windows platform tnsnames.ora is searched for in a) the working directory b) the directory pointed to by TNS_ADMIN c) TNS_ADMIN defaults to ORACLE_HOME\network\admin. This is what Oracle calls in trace files the 'system' tnsnames. The easiest solution is to put a different tnsnames.ora in the application directory. You should definitely try to limit it to 1. I don't know how many clients you have, I have not too many, but of a special kind... developers. Each of which has it's own tnsnames.ora, which is more or less a nightmare. I would recommend trying names. It's not that difficult. There are a few details that are a bit underdocumented, the most important being the configuration file MUST be saved to the database. If you keep that in mind it works fine and faster, and you get automatic public database links managed by Names.
