The DOS problem is not normal - at least I've never seen it. OEM does want to be installed in a separate Oracle home. This is the way Oracle is moving. Each major product goes in it's own home. (Save "orant" for Designer/Developer). I'm not sure but I think you have to migrate your 1.6 repository in order to use it with 2.0.4. I just made a new repository when I installed 2.0.4, so I didn't look into migration.
