I have done this on dozens of databases over the past few years.

Everything works great. SYSTEM and objects look fairly well behaved.

You can, ex post facto, change indexes on *some* of the tables, e.g. SOURCE$ while
those needed for startup e.g. OBJ$ are verboten....the engine actually catches you.
