You ask lots of loaded questions that really need a couple of readings of the concepts manuals combined with years of hands on experience. But on the assumption that you have immediate needs and not much time...

1. The 7.2/7.3 tuning manual is a good start.
2. The optimizer chapter in concepts (chap 13) 
3. If you're on UNIX, get the UNIX specific tuning guide

  -if you're on AIX, there's even a AIX specific guide 4. If you're using Parallel Server, then the 7.3 Parallel Server   Concepts manual is great--especially in regards to   proper application design

As for dealing with your physical layout designers, you'll need to know/learn your intended application behavior for them to do a proper layout. They should be asking you lots of questions unless they already know the answers--or a rebuild is scheduled in the project plan after performance has been assessed.
