Clone was w/RMAN duplicate. Agent does monitor the server just does not monitor for any metrics that should also be in dba_thresholds without us doing our work-around.

Curious - Was the clone done manually?  

You can try running a clearstate from the agent in question: emctl clearstate agent  

If that doesn’t work, we can identify the collection name, which I think in this case is UserLocksCollection ./emctl status agent scheduler | grep oracle_database|grep <db name>

That doesn't help the problem where the metric already exists in the EM but not in the database dba_thresholds table as result of a clone.

Have you looked at monitoring templates in OEM12c? Monitoring templates allow you to set default metrics and then apply them or use them with new targets that are added to OEM 12c.
