DBCA does include functionality to configure a database with a central Enterprise Manager -- are you saying that it can only use the agent binaries bundled in its own Oracle Home but can't use agents that are installed independently into other locations?

Another oddity... I've had different results on two different exadata systems with identical versions of DBCA. - System 1 (Q.A.): DBCA skipped the EM screens completely - System 2 (PROD): DBCA showed EM screens but they didn't have any   effect

I haven't thoroughly investigated but the initial difference I saw between the systems was that on System 2 (PROD), there's an old 10g EM agent still on the filesystem and in the inventory.

The note in question is 1373255.1 (11.2.0.1/11.2.0.2 to 11.2.0.3 Grid Infrastructure and Database Upgrade on Exadata Database Machine)
