Is there any chance you are reading from the undo tablespace more frequently as this process progresses? We have seen major slow downs developing as a result of consistent reads that have to reach into the undo tablespace for records that have been updated...

I took PGA heapdumps and also monitored PGA during execution.

PGA was increasing and decreasing all the time (but always end up increasing a bit), the process started with like 20MB PGA allocated, after 12 hours it had 150MB allocated.

Let me check the memory leak issues in this version and see if we have some potential bug and check the PL/SQL code and see if the arrays are being used properly
