The way I see it, it's more a question of manageability (zillions of files are a bit complicated to keep track off) and of limits, if any, of the software you are using for backups (and parallelism too,if you can have any). Forget about performance, think about backup, and also consider that one day you may have to recover everything as fast as possible, it may shed a new light on the issue.
