You should have a service for each instacne:
OracleStart<SID> as well as an OracleServices<SID> for EACH SID.
Do you have these set up?
If so, make sure the the OracleStart<SID> has been set to AUTOMATIC.
If this have already been done, then what is the status of the above service when you have re-booted?

I should have mentioned I can start the instance manually which implies it is not a memory issue.
