I have a client using JInitiator for web deployed forms. They currently have separate frame=true, which performs as expected, opening the form in a separate window. However, if the user is surfing in another window, occaisionally a link will attempt to open in their forms window.

Is there a way to prevent this from happening? Is it a window's setting or another setting?

Either don't use IE or make sure that you open a 'dummy' browser session before starting your form and another AFTER you start your form.
